As far as I know you can not kill the ships, just kill all the VT's as fast as you can and try to keep the other players/CPU alive to avoid losing too many points. If you do decide to go after the ships then try aiming for the gun emplacements on the deck. I think you can disable them that way but it is difficult to do as they have bigger guns than you.
