Oh, Boy...in response to your spoiler-riddled enquiry:

I expect that the new Testament is probably Albedo. His final line to Jr. ("We're not foolish because we're tools, we're foolish because we're men.") could suggest his ascension to a "higher" state of existence, e.g., as a Testament. I've heard a fairly persuasive explanation of why the new Testament would be Albedo.

At the end of XS1, Wilhelm says of Albedo (roughly remembered, here): "It's a shame to relegate him to such a minor role, don't you think?" At the end of XS2, when he observes Albedo, he says: "I told you it was a shame, didn't I?"

Xenosaga III will likely reveal this, of course, but for now I'm content thinking that it's Albedo.
